This is one of those things I've struggled with so many times and don't know why I didn't fix sooner myself, but Mark Jaquith offers a brilliant solution to the problem of syncing your local development site with your production server:

The key for me is autmoatically disabling plugins you don't want running locally and keeping everything in GIT even your wp-config file... awesome.
